I was under the impression that for this spell as a PM both from items and scrolls your PM levels would be used to determine the spells caster level.

Currently the innate animate dead summon ability, the pipes, and scrolls all have different results

So does casting the spell heh... results in order from least skellies to greatest went:

scroll, spell, pipes, PM ability

Your PM levels are added to the caster level. Meaning that if those items have different innate caster levels (and I believe they do), they'll be cast at different caster levels.

The PM ability is, also, not really animate dead. It's a completely different ability that's nevertheless slightly better.

So are PM levels added to the caster level on all scrolls and magic items?

They are added to the caster levels of all necromantic and dispel scrolls. They will also replace your levels with haste and mass haste items.
